I did a wheelie when I went to grab my lunch and the system stopped working... so I checked all the wires and wires seemed fine. Later on after work I went to Kragen and bought another 120w amp. Before doing permanent work to new amp I wanted to test it and it was working fine... after I started doing permanent work and was almost done and decided to test it again but it didnt work this time.
I was all confused at this point so I then I decided test my old amp again and it started working, which was unusually because it wasn't working before and new amp wasn't working either. So then I just hooked up the old amp and its been working fine now. My guess is that its my RCA wire.

i'm guessing its probably a grounding issue

Did you burn any holes in your bike when the wires shorted out? Also did you put a fuse inline off of the battery?
