2 Way or 3 Way
Here is my area of ignorance; most due to having no real feel for sound quality. I just re-installed my Pioneer amp in the new 6-Speed and know (by experience from the '01 CL-S) that the factory speakers will not last long.
My questions is about the rear deck speakers, the 6x9s. Should they be replaced by 2 way or 3 way speakers. I know the 3 way will produce better mid to high range frequencies but IMO, they seem to loose on the low end. I'm not planning on running a sub so this is where most of my low end will come from.

Find beauty in dissonance
I don't think 2-way or 3-way in the rear matters that much.
But, I would listen to different types of tweeters (silk, metal), see what sounds better to you.

I totally agree with spiroh. Your rear fill won't do crap for you honestly...all you should be looking for in rear fill is something that will give you good lower frequencies since in your car there's not many places to get it from (or do you have a sub system?). Even with a subsystem, I would try to get as much midbass from the rears as possible. So now it's just a matter of going to the stores and listening. I will be running JL XR650CX coaxials in my rear...which provide plenty for me...granted I also am going to put 3 ways or 2 sets of 2 ways up front and 2 12w7's in the rear but you get the point.

2-way = good clean sound but straining mids
3-way = fuller softer sound but hard to define lows
in my opinion 3-way good for metal or rock
2-way is good for rap or r&b
but i'm no expert just my opinion
