Is it safe to take the remote turn on cable from the stock head unit back to the remote connector of the aftermarket amp? The reason I am asking this is because I get the annoying thump sound when I power on the car. Should I run it with the audio rca on the right side or with the power cable on the left side of the tl?

The remote turn on cable from the HU isn't good enough to power other devices. Acura set the circuit up so it ouputs a 9v signal while 99% of aftermarket stuff needs 12V source. Others may have a solution to this as I have not experimented with it much.
Sorry if I didn't explain myself correctly. I won't power the amp with the remote cable, I have a separate line coming from the battery for that. What I want the remote line for is to have the amp turn on/off when I turn the radio on/off.

the stock headunit does not provide enough voltage to turn on any aftermarket accys...if you chose to do it that way it would require a low voltage trigger adapter...
where r u currently pulling the remote turn on signal from?
if you have it on an ignition wire...than there is your problem...during with the key in the start position...the ignition wire stays on...where as on an accy wire it remains unpowered with the key in the start position....
i suggest you move your current remote turn on wire to a source of an accy powered circuit...
