What could it be?

I keep getting the P030X and P1399 misfire codes. I recently swapped on a Type S Upper & Lower IM on my TLP. There was a little while during which there was a vacuum leak in the lower IM (I probably drove about 150 miles while this was happening, mainly to different repair places etc.). One of the dowel pins wasnt completed in the block and was created a very small gap which was allowing extra air into the system...which created a problem that was similar to having a broken IMRC. That is now corrected and everything related to that issue seems to be fine.

The problem that I am now having is when I am cruising at around 60-70, and have my foot very lightly on the pedal, I am getting a burbling/slight hesistation & hiccuping sensation. It is very slight...after that happens for a few minutes, my CEL will flash and than remain permanently on. When I plug in my OBD scanner, it reads P1399. If I drive the car a little more, it will give me the specific cylinder misfire codes.

I changed my plugs today, and the problem was still happening. When I pulled the plugs out, some of them had a sticky oil on them. There was a little more of some of them than others. There wasn't too much, but definitely more than when the last time I changed the plugs (If pictures of this would help, let me know, I saved all the old plugs).

Any idea as to what the heck the problem is? Its driving me nuts as I want to install the SC, but dont want to until all the problems with the car are taken care of...

PS, I have a cat back CT exhaust, if that matters..

I am thinking thats its either one of the following...

A combination of bad coil packs
A busted CAT
Broken fuel injectors...

Looking for some advice that had similar symptoms like I am reporting...maybe it will save me some money from all the guesstimating it seems like I will have to do

I had the EXACT same issues when I did the swap. What I did was:

1) Reset the CEL
2) Drive like a grandma for at least 50 miles or so

I did that and I haven't seen the CEL since.
My thought is it takes a while for the A/F to settle down from the new and increased (well decreased if you haven't hooked up the bypass valve) air.

Give it a week or so driving really slow, avoid high rpm ranges and you should be good.
