I cut the two tabs off the front (which I assume is the end with the deeper of the two cups) and sanded what little was left down flush with the rest of the plastic. I insterted the cupholder with no effort at all with the deep cup facing towards the dash (the other way it won't fit at all.) If I push down the cupholder it reaches a "stop" where it won't sit down further and the doors close and open no problem. The catch is if I push down on the rear cup area the front cup tilts up and the whole holder is out of place. I suppose if I always use the front cup first to weight it down it shouldn't be a problem but is there some way this is supposed to be able to lock in or is this just how I have to live with it since it wasn't designed for my model year? (2000 TL vs. 2001-2 cupholder)

You did it right. It doesn't really "lock in", it just sits in the console.
