Windshield Trim
Well it finally started getting warm out here so I decided to give the car a nice wash and wax. While drying though, I noticed that the rubber trim along the top of the windshield seems to be popping out in 2 or 3 places.
I'm not sure if it was because of the heat or just due to age, but I couldn't push it back in. Anyone have any suggestions? Or even possible causes?

There is a service bulletin, TSB 00-025, regarding windshield molding. Not sure about the details, but you might want to take your car in for service and mention the problem if you are still under warranty.
FWIW... The dealer had a shop replace the windshield when I bought the car (it was cracked). A month after, I noticed that the trim at the top-passenger corner had folded in and was leaving a gap between the body and window trim. It won't leak water, just lets more water and junk in. You can't move the window trim back over the body...it was clear that the window and molding was too far from the body (so to answer you Q, the molding is part of the window).
I called dealer who gave me to the window shop. The window shop came right to me and installed a new window. They made a point to pushed it up about 1/8 to 3/16" higher than it was last time. This solved the problem and you can tell it fits much better. SOOOOO, I would mention this to the shop if you do get the window replaced.
