Recent Transmission swap and already having some issues!

I just can't seem to catch a break with my TL. I recently did an engine and tranny swap and then had to swap the tranny a 2nd time because the first one they sent me was bad.
Finally I got it going but the 2nd tranny had really bad looking fluid but I installed it and after multiple 3X3 drains I finally have the fluid looking good and clean but I don't think the transmission is working at 100%.
So when I swapped the tranny I put in all new solenoids and sensors so I know that's not the issue.
So what is happening is there are some hard shifts and it does it intermittently but one thing it almost always does is when coming and downshifting to a stop always around 1000 rpms and about 20 MPH there is a thud, you can actually feel it in the car. Almost like when U Joints go out on a rear wheel drive car.
I just recently replaced all the ball joints, CVC joints, and a lot of other suspension stuff and I wasn't having this symptom with the original transmission.
I used the torque converter that came with the first transmission I was sent that was bad so I was wondering if this could be the culprit causing the thud or is it something with the transmission itself?
No codes or anything on the tranny or engine.
I have about 60 days left on the warranty on this transmission.
Also another thing, not sure if its related but I thought I'd mention is right about the time I hit 60 MPH I get a lot of feedback through the steering wheel. It could be a tire out of balance but I thought I'd put it this post in case it's somehow related to the transmission.
I'm really tired of working on this car, but I'm looking for answers or advice on what to do. As I mentioned the tranny is still under warranty for a little while.

How come you didn't use the torque conv from this latest transmission? That could be part of the problem.
So these are used TL transmissions you are putting in? The accord AV6 is really the best option in my opinion

So here's what happened with that. First transmission came with the engine (JDM) is was a combo package. It was a BW7A
First transmission was bad, they sent a replacement but it was a MGSA and had a different size torque converter.
I still have my original converter attached to my original engine but would have to split the tranny from the engine to get it out.
That was the reason I used the converter that came with the JDM engine, I was in a bind and needed the car back ASAP.
Would you recommend swapping out the converter and if so would you use the original or just get a new one???

I have a thud type thing on my 99 accord and It was diagnosed as a mount issue... It also vibrates a lot in gear.
I'm just thinking because you said you feel it in the car. My trans has made a clunk before but I couldn't really feel it, I could really just hear it

It's a small thud, very similar like a U-Joint going out but it only does while decelerating around 20MPH or 1000 RPMs and it doesn't do it every single time but it happens enough for it to be noticeable.
