Does the misfire only occur after the car has sat for 20-30 minutes after being driven? Hot start?

If so, may be fuel pressure regulator.

using the correct $8 each NGK spark plugs? you replaced ALL the coils?
Have you RESET THE ECU? the clock fuse on passenger end of dah- remove for 1 minute and reinsert- close cover
That clears stored codes and runs a system self-test, takes a few days normal driving for it to fully relearn how the car is performing

What codes are you getting?

Did you clean the egr passage and ports inside the intake manifold? those clog and new egr valve wont solve it
Were you getting EGR Flow insufficient-code? was that the reason to replace valve?
was old egr valve arm operating?
The 2 holes under egr valve- could you see them thru the carbon buildup?

Did you have actual failure of a head gasket? front or rear cylinders? Why? water pump failure overheat? thermostat or Fan Sensor A problem? You said new top head gasket, was it the intake manifold gasket in center of engine-? or head gasket on set of 3 cylinders?
the part with the intake and exhaust valves

Was timing belt replaced at the same time?
Valve clearances ckd and reset-adjusted.

Also, ensure that the SparkPlugs are tight, Mine were slightly loose and it cost me a melted coil pack
