factory audio
take the back seat out, the amp is a small box on the passenger's side part way up the back side. its like a 100 watts so your not going to be able to run a larger sub off of it, let alone its not even enough for the cruddy stock sub. Id recommend removing the stock sub woofer and amp, and replacing it with a better after market system. check out the audio section, there is more info over there.
Factory amp for the door speakers is built into the headunit. Factory amp for the sub is located passenger side behind he rear seat.
You cant really add a larger sub to the rear deck. 1 the torsion bars are in the way, 2 its a goofy size, 3, its a shallow mount free air sub, 4 the rear deck really wasnt designed to hold something bigger. If bass is what you are after,Your best bet is to do a custom enclosure and aftermarket amp.
