is this related to faulty transmission

2001 acura cl-s, taffeta white, 32,000 miles

ive been experiencing hesitation or shuddering (feels like loss of fuel) when shifting between 2nd and 3rd while granny driving. the problem occurs between 2 to 3000 rpms.the problem is intermittent. it happens in both sport & auto shift. anyone else experiencing this? i took the car to the dealer. no determination was made, but i had the rear brake pads replaced. i left the dealership and noticed when i used the the window control switch it was causing my interior and exterior lights to to dim. i drove the car back to the dealership and they stated there was a service bulletin in regard to this problem and they would replace the window switch. i then started my car and noticed the car was missfiring badly. i put it in drive and it was missing so badly it almost died and probably would have if i hadnt turned it off. they checked the problem out and stated it was the egr system(i think). i dont trust the service manager or the knowledge of the techs at this service center.(i use to sell acuras at this dealership and saw first hand how they disrespected their customers) but the next closest dealer is 60 miles away. well, they kept my car to fix & gave me a 2003 tl as a loaner car. anyone else experiencing these problems. is the hesitation related to a faulty transmission.
