I just looked at the rubber under the trunk lid and see salt resudo all over it in the corner so that must be where its coming in. Now how do we go about fixing this?

You might have to replace the gasket.

Check the rubber/foam gasket on the taillight. about 75% sure thats what it is.
if not, then there are vents hidden behind the bumper on both sides and ur passenger side could be letting in water.
i dont think its your trunk or the rubber seal that goes around it.

The flashlight test is where you dry the car (park inside for a while or something, (rent a public storage... $1/month anyone) get in the trunk with a flashlight and have someone spray with the hose.

In the meantime...I would get the DampRid hanging moisure absorber.
Works great in my trunk with helping keep things dry for the interim period...I have a leak too.
But it's in the trunk edge...where the trunk lid meets the trunk.
Needs to be re-siliconed but have been lazy to do it.

so how many more people having this issue? ive seen a lot of CLs with the exact same problem and just noticed a few drops in my CL too.
All of them passenger side.
Looking at it closely, I think its the factory seam sealer going bad. I touched the underside of the seam sealer and it was wet, a drop of water ready to fall.

I have same trunk leak and am stumped
I am the original/1st owner of an '03 CL Type-S and I have the same trunk leak problem. Yes, I and a friend have done the inside-the-trunk with a flashlight test and, yes, I know the water is getting into the trunk from the aforementioned seam but what I need to know is where is it getting into from to get down to that seam? That area should remain dry. We have put duct tape around the window seal and around the gap between the trunk lid and the right rear fender, pulling off various sections of the tape and hitting the exposed area with a garden hose while the other sat in the closed trunk with a flashlight. The water seems to be coming in from the seal around the rear window on the lower right side. My question: has anyone else had this problem and actually solved it?

Hopefully this will help you all out. I have an 03 CL-S and had the same problem. the leak was on the passenger side, in the seam just below the corner of the window. There was a type of sealant putty there and it was cracked and that was where the water was getting into my trunk. Original painted cars, this will be painted. I cleaned all the putty away, and resealed it with good sealant. Gave it a day to dry, actually put a heat lamp on it to make sure, and have not had any leak since. Hope that helps anyone.

My trunk looks exactly like CLS6SpeedNupe's picture. Has anyone had success in stopping this type of leak? My tool box area fills up with water as well...
I am going to see if the area gets wet when I move the car, like driving on the highway, or if it's getting wet inside , by just being parked and immobile.

I finally got around to fixing this nagging problem that has been happening since 20013. It was the seam just below the corner of the window, but Honda removed the back window as well as the seem had cracked further up. While they were at it, they repaired the seem on the driver side as they said that they had a feeling that this side was next to have issues.
All in all with a new plastic trim that goes around the window, labour, seem repair, several water tests, the job cost me $300. At least I don't have to worry about water getting into the trunk anymore!

Good info, chunky. Where was the water collecting in your trunk? I have a 2002 TL and I first noticed water collecting in the storage compartment on the driver's side of the trunk. After some recent heavy rain I noticed a lot of water there but also for the first time in the compartment on the passenger side (the one that stores the jack), as well as a wet mat and some condensation in the spare tire well. I'm wondering with these symptoms if my leak is likely to be in the seams under the rear window as you describe or maybe in the taillight gaskets.
My issue was in the tool box and carpeted area over the wheel and left of it near the grey hook on the same side. I never had an issue on the driver side though.
I am willing to bet that the issue is related to your rear window. If that's the case you'll most likely have to get a new plastic seal around the rear window, as it is impossible once removed and reinstalled to use the same one
