will an aftermarket cat set off your check engine light?
what do you do w/ the o2 sensor in your stock cat?
Want a test pipe? I've got one 
10 ohm resistor to the front O2 sensor, and just tie off the 2nd one. Walla.
For real though, High flow cat's havent set off 2nd Gen 3.2 TL's check engine.

This is the primary reason why you can't measure the O2 sensor voltage with a basic analog meter. It requires a DMM with 10M Ohm or higher.
I have seen 'boxes' that can take the HO2S1 signal and slow its switching rate and level and then output it to the PCM input for the HO2S2. This tricks the PCM in thinking that the catalyst is fine and the sensor is intact. But I was under the assumption that Honda had recently gone to a wider band O2 sensors, closer to a Lambda 1...
But back to the original question. There is no definite answer as to if an aftermarket cat will set a DTC. It could but may not.
If the 2nd O2 sensor (HO2S2) is still in line after the cat you would probably be fine.
