when you are braking you are increasing the necessary voltage in the car to rise, so if bass and brakes are on there is more voltage required. Sounds like a bad connection to the battery from the alternator OR a battery about to go bad OR if you have a second battery than definately that is going bad? Give me some more info so I can trouble shoot the scenario....

sounds like a wire is loose somewhere and is intermittently making contact.....power wire or speaker wire. or maybe even RCA's.

probably a grounding problem...make sure you have a good solid ground point...if your shit is in the trunk, find a good spot (where the tailights ground (driver side REAR behind plastic panel/driver side tail light area) is a good place to ground...make sure you don't ground on the fuel tank dust cover..I did once and it blew my amp (after 2 days of bumping it..one day, it just didn't turn on anymore)

Actually it does make sense because I had the same exact problem in my civic 6 months ago. Perfect bass while driving, even in idle, however when I pressed the brakes the music would come to a complete stop. We checked everything and what ended up being the problem was the alternator was unable to charge the battery to the full 14 volts and the power was dwindling. At brake the alternator isnt charging and yet you are slightly requiring more volts from the source. When the source has nothing left, the rest of the system wont work! So tada it does make sense

maybe the forgot to reconnect the wire that goes from the tranny to you alternator to your capacitor. It is an easy think to forget. Mabe the new ECU they put in puts less juice in your electircal system because they found that it puts to much of a load on the clutch packs causing premature failure. maybe....
