clutch problem
mine does this as well - they all do (6MT). I think it is one of the sensors registering the clutch engagement? there are 2 sensors, a high point and low point. this is why the car wont start without the clutch engaged...

it may be the clutch fork (for a better term)... I had the same problem on my Type R... The dealer applied some lube somewhere and the clunk disappeared.
Not sure if gork is the right term but it had to do with some lack of lube somewhere...
