99 TL problems after motor/tranny swap

I recently purchased a JDM J32A motor and tranny to put into my 1999 TL (307,000 miles). The original motor had lost compression in a cylinder and the original transmission was starting to hard shift and slip a bit. Frankly, I'm surprised the transmission lasted as long as it did. I recently finished the project and took the car out for its first few drives yesterday. It seemed to run good and was shifting well also. This morning I took the car out and only made it down the street a short distance before trouble set in. I was at a stop sign and I'm not sure why but I shifted into neutral. When I shifted back into drive and hit the gas the car didn't go anywhere. It didn't matter which gear I put it in I wasn't moving forward or backward. After getting the car back home and shutting off the engine I decided to put it back on jack stands and have a look at the shifter linkage. The linkage seemed fine but just to check things out I shifted the car manually from underneath while it was running. Probably not safe but I did have the car on jack stands as well as supported by a 3 ton floor jack. In any case, the end result was that the wheels did not move. I can hear the linkage and what I believe is the transmission when shifting, click of the linkage and a light click/clunk as I enter reverse or drive. My shift indicator seems to be in sync with the gear shift. The wheels just will not spin. Once or twice as I shifted through I was able to move back up from neutral into reverse and then park. When it goes into park there is a grinding sound as though I am slamming it into park while moving. Now in order to leave park or shift from neutral back to reverse I have to manually depress the shift lock button under the cover next to the gear shift. Finally, the last time that I had it in drive it seemed to spit out about a quart of transmission fluid onto the driveway.
Does anybody have any experience with similar behavior? Any ideas on where I should start?

I should also note that the replacement engine and transmission were mated when I received them and had seemingly never been pulled apart.

Just in case anyone is curious...
The problem ended up being that the driver side CV Shaft did not seat properly in the transmission and it ended up slipping out. I re-seated the CV Shaft and the car is moving again.
