2007 Acura TL base model auto trans in 01 Acura cl type s

Hey my transmission in my 2001 cl type s auto is toast can I use a 2007 Acura TL auto base transmission?

No, won't bolt up to your engine; look for a transmission from a 2006-2007 V6 Accord instead; the transmission should have a manufacturing code of BAYA on the case.

just curious why would it not bolt up if they use the same engine?

They aren't the same engine.

from what I remember I think it's 2004 - 2006 TLs that fit

Which would be silly as those transmissions have the same design issues that cause failure that the automatic CL experiences.

As horseshoez said, go with a transmission from a 2006-2007 V6 Accord instead.

Even if it did fit, why would you put a known bad engine into it? sort of defeats the purpose, no?

Even though I understand this thread is in regards to automatic transmissions, in the interest of thoroughness , the 2004-2006 TL 6-speed manual transmission WILL fit the 2G J32A2 bell housing as well; however, if one wanted to use that transmission on a CLS6 specifically, they would have to add the transmission side crank sensor to run with said manual CL's ECU and reconfigure the transmission gearshift lever on the tranny housing since they are different.
