What do you mean the speaker controls and subs are the same?
What do you have for a deck currently? Factory? Or aftermarket with no sub control?

Generally the better solution is to get a deck with independent subwoofer control.
Another is to install "bass blockers" in line with the rear 6x9s, and another one is to just get a universal rca level "bass knob" such as this...

okay i kno i probly sound like an idiot talking about this cause im DEFF not much of an installer but here goes nothing.
on my radio i have the bass booster set to +6 if i turn it down the subs go down and so do the 6x9 woofers
i wanna say the other setting is L+4 M+3 H+3
same thing with that too if i turn the L down the subs and 6x9's go off.

will the bass knob separate the subs from the 6x9's, cause im pretty sure i have to replace them now :/

You will want a deck with independent sub control preferably.
But if you want to save money just get the bass knob. It will only turn up the signal to the amp which is only driving your subs not your 6x9s. Or like i said you can get bass blockers so that you can turn the bass up on your deck, and the 6x9s won't get any of it because of the filters. Either way will work just fine.

Your 6 x 9's should be wired to a rear channel output of your headunit and the subs to the subwoofer channel if at all possible. If you must run them on the same channel you should get bass blockers like they said up there or a crossover for the 6 x 9's.
