heating problems?

heating problems?

I am thinking about rebuilding the trunk floor of my car. i want use plexi glass for the top middle section so i could see my two amps. but would i have some heating problems? should i add some fans to circulate the air to the amps.
Also, i tired hooking up the my 2 channel amp to the output of the stock bose amp using a high low converter. But for some reason i can't control the bass output from the stock head unit. Why? should i use the output straight from the head unit and completly by pass the stock amp?
