'04 TL factory alarm HELP

Hey Members-
Got a little problem with my alarm. Yesterday the alarm went off on its own but the horn sound was not the same as it always has sounded. Found out that my battery was dead and replaced it. Well, now the blinking red light next to the manual lock/unlock switch by the window does not blink when armed and the beeping sound I used to hear when pressing the key fob twice no longer beeps. I also noticed the parking lights do not blink either when arming but blinks twice when disarming. Although the green light below the under dash still blinks when armed. Any help would be appreciated.

Update

So I was searching for threads on factory alarm problems and came across members who had a variety of alarm problems. One suggestion was to check all doors, hood, and trunk to make sure they were all secured and fully closed or a possible pin switch issue. Today, I noticed that my MID had the diagram of the car showing the trunk was not closed. I checked the trunk and it was fully closed and rechecked by opening and closing it. Could the switch be faulty and this is preventing my alarm from setting? Does anyone have experience with problems with the trunk showing up on the MID and how to fix this? Thanks
