Is the stock subwoofer of an 05 TL under warranty if it keeps rattling when it hits a certain bass frequency?

I believe so. I think a few members have successfully asked their dealers to replace it.

Have you checked out the 3G TL Garage? I think it should be covered somewhere in there. Also try checking the Problems and Fixes subforum.
