Angry What could it be

I've been having a little issue ever since I got my headers installed. I have Megans and before I had a hole in my flex pipe, so I took it to a reputable muffler shop and had them put in a new flex pipe. Well everytime we have substantial rain my car drives like it's flooded and sputters. Could it be the welds from the replacement flex aren't good? I went back to the shop and he looked at me like I was crazy, when I suggested that. I told him lets just take out the flex pipe and put in a straight pipe and he was like whatever I want but with an attitude, needless to say if I do go that route it wont be with his shop. Could it be the O2 sensor is exposed? Any other suggestions.

Last time I got all the lights check engine, vsa , and one other light. I just assumed it was bad gas because I went to Global instead of my usual Shell and that was 2 weeks ago. I have since put only Shell 93 octane in my tank and during yesterday's rain storm I'm just driving down 78 and go to accelerate to merge and my car sputters and my check engine light came on and the car seemed like it was flooded , then a few miles of taking it easy the car seemed fine and there were no lights at all.

I'm thinking its my O2 sensor

If it was the 02 sensor you would more than likely get a CEL.
