Any mod could potentially affect your warranty. However, it depends on whether the mod caused the dmg or not. Anyone got that link to the Magnussen v. Moss ruling?

Not a Blowhole
It is Magnusson-Moss Act.
Under its provisions, the mfr cannot deny warranty coverage unless the aftermarket part is shown to be the proximate cause of the damage. So in theory an intake should have not affect on, say, overheating. But the letter of the law is subject to interpretation by the dealer - and if they deny coverage, it is on YOU to initiate action. Waving the M-M act at them may not do a thing.
My dealer was mod friendly. Of all the mods, the intake is one of the least useful i did on my car - I switched back to the stock system because I lost some midrange torque.
