ANYONE upgrading their Tranny for Supercharger??..
How would we go about this? anyone has any ideas? inputs?
Will comptech do something for us autos? or we need to upgrade to the CL 6 speed manual tranny?

I would think "upgrading" to the CL-S manual tranny would be alot of work... but I could be wrong. First off, where would you even find a spare manual tranny without buying a new CL-S and tearing it apart? 
Then you would need new pedals, shifter/shifting gate, and god knows how many hours of labor...

Davediego is right, there is a lot of work involved in swapping from an automatic tranny to a manual one. You're better off doing a tranny upgrade like the ones that Level 10 in NJ perform. That's what my intentions are when I get the Super Charger...then again I live in NY so it's easy for me...You may be able to buy the parts needed if you can find a reputable speed/tranny shop to do the install.

Before I did a Level10 upgrade, I'd go look at my post on it if I were you...their lack of performance...bankruptcy...pending lawsuits etc may make you think twice...again, go search I've already detailed it in other posts....
