Opinions on a trade
i have been looking to trade my auto for a manual for a while and i found a trade, ill list what i know about each and just tell me what you would do, first car is mine
2007 tsx auto, non navi, silver, babied its entire life, owned since almost new, 62k miles
2006 tsx 6MT navi, grey, car fax has no record since 5k miles and it has 45k miles
only real difference is transmission, navi, year and mileage, but the no records scare me.

Is it a straight across trade? If so, I'd jump on it assuming the car checks out. There should be no problems with miles that low. No carfax history is nothing to be concerned about. Those reports aren't always accurate, and over-rated to begin with.
The main reason I own the TSX is the phenomenal 6-speed gearbox. If I couldn't get it in a manual, I would have bought a different car.

I live in Ohio, I was going to fly to New Jersey to get a manual TSX until I found one locally. If you want a manual I would trade that in a heartbeat. If you drive the car and it checks out why not? Like stated above carfax isn't the be all end all of cars. Many DIYers take better care of their cars but that would never show on a carfax.

Check the car out yourself and determine the level of rust/corrosion. The TSX has a recall due to corrosion on the ECU, but I don't know how common that issue is. Since Oregon doesn't salt, I won't bother with the recall.

Since you have a similar car (year and model), you have a reference to compare how they drive and what wear and tear should look like. In general, the mileage is fairly low so any signs of abuse should be obvious to spot. Do a quick check for rust but I wouldn't obsess about it. Check out the tires... they may still be original which would be some $ to replace.

i did the exact same thing; i regretted that i didn't buy a 6mt the first time i had the chance. i drove around a 5at until i got another chance to buy a 6mt (nearly 5 years later!); needless to say i jumped on it.
read around the forums for some peculiarities that exist on 6mt cars and make sure you can live with it. also, a 5at is NOT a good barometer of how the 6mt is. the 6mt has a close-ratio tranny and there is less parasitic power loss so the car is much more peppy. the factory rear sway bar is also thicker at 19mm instead of 17mm for 5at so the handling will also feel different.
drive the car, inspect it, and if you love it, BUY IT. you won't regret it.

If you REALLY want to swap for the 6MT, then go for it, its your $$$.
But If you have spent considerable amount of time and money into your current TSX, I say just look at some performance mods beside the basic bolt ons, even the CT-Engineering Supercharger.
You just won't have that same driving feel and dynamics as your original car knowing that you broke in the engine and maintained it the way you wanted it to, u don't have that with your trade in.
